I have a theory about that.
You know how eagles represent nobility and all that? The Great Eagles are sometimes said to have the same sense of alignment as the Ents (i.e. very little), so evidence of nobility and courage may be their only cue as to which side they're on.
After Isildur failed to hand over the Ring, the image of mankind as a noble thing was tarnished, and so the Eagles turned away from them. They'd help out Gandalf whenever they could-after all, he's their ally, and he's obviously noble- but where it'd concern humans, they'd have to be shown that man was noble enough to deserve help.
